The only time I would be worried about contamination in the transmission is if I ran the truck through very deep water where the water was up to running boards. Just normal driving on or off road shouldn't cause any problems with contamination of the transmission lube. You're going to get more water in the transmission via condensation and more debris from gear wear and missed gear shifts than through the input.

If you do run through deep water, then I would drain the transmission, differentials and transfer case. You don't know if the vents on the differentials are functional as they may be stiff with old gear oil. It would also be a good idea to check the wheel bearings in case you have a bad seal. I would also drain the front knuckles as the felt seals may leak.
