If you didn't align the arrows on the yoke and shaft, it will result in premature failure of the units. If the new shaft had the yoke on it, always check to make sure it is properly aligned. By design, everything was mounted to be aligned properly when the truck was built. Not knowing the history of your truck, it could have experienced some damage causing units to be misaligned some, but the only way to know is to have a driveline shop do some measurements. You're driving a Military truck with Military drivetrain never intended for high speed driving, rough terrain driving, so it's not going to perform as nice as a modern truck.

I would start be having the frame checked by a body shop to make sure it is within specs, then have a driveline shop check align of the shafts and maybe do some balancing of the shafts.
