I'm told that if using a block that has the internal bypass hole, mated with head, gasket and thermostat and bypass arrangement with external bypass, you can plug the hole in the block with a threaded plug. Maybe that's what has been done with yours. You probably should try to verify that it is adequately plugged. By that, I mean just looking for a slot for screwdriver or an Allen wrench recess, not necessarily trying to take the plug out.

As for how your engine assembly ended up that way, it's hard to say, but I figure the block was a later block, and the factory either used up old stocks of heads and thermostat housings, etc., or the original owner, or his rebuilder, decided to replace the original head with an earlier type. The first possibility seems more more likely, but again it's hard to say. I think someone around here has a listing of head numbers through the years, which might offer additional clues.
Interesting situation.
