I have been interested in building an EFI system from scratch for my gas Scout and have looked at a company called http://megasquirt.info/. They are primarily gas engines but I see no reason a custom system like this couldn't be adapted to run the electronic diesels. Really there is no reason an industrial PLC system couldn't be adapted to run a diesel with some work. It would take a lot of tuning to get it right especially if you wanted to take advantage of multiple injection pulses to quiet the engine. Diesel injection really isn't as complicated at gas injection seeing as it was done mechanically long after gas engines went to digital systems.
