When I get a chance I would like to chuck up an axle shaft with the splined end in a four jaw chuck on a lathe, and support the flanged end with a tail stock point in the center drilled hole and then indicate it all in until it spins with zero runout. I bet when I then back off the tailstock that the flanged end of the shaft sags more than .010 just under its own weight.

I think you are going to be okay with your decision. The splines were not a pressed fit when new and if these are old parts you are working with, you are bound to have some wear in both the side gear splines and the axle shaft splines anyway. Yeah .010 is a big number in the machining world, but as you have calculated, there is a long distance between that .010 possible misalignment at the splines and and the studs attaching the flanged end to the hub.
