Also, depending on how nice you want this to come out, you could just bang the edges of the holes in a little, creating a bowl effect around the hole and fill with body filler...that would be fine for a few years (maybe) but will eventually shrink and you'll have to do it all over again.
You could weld or get a welder to fill the holes in with metal...that would last longer too...tape off area, prime and paint to get close to the rest of the door...
Other available products are some POR15 and meshing or their POR Epoxy Putty. Supposedly it is really strong and since this is only on a door, would probably work out well for you.
