Clutch issue

I'm hoping the brain trust on here can help out. When I re-installed my engine I installed a new clutch fork, pressure plate, disc, throw out bearing and linkage bushings. It should be as good as new, but the clutch fork has a large space before they contact the throw out bearing. It will disengage, but only when fully depressed and then just barely. Mechanically, the linkage arm on the fork shaft is bottoming out against the brake assembly.

It is like the clutch shaft is indexed wrong and needs to be adjusted, but that is indexed when the bolt tightens the linkage arm.

I'm hoping not to remove the transmission, but knowing hope is not a plan I was wondering if anyone has an idea of what could be wrong. It shifts ok, but it is like the clutch only engages/disengages the last little bit because the fork has to travel so far to hit the throw out bearings.
