sandblasting frame

I started sandblasting my frame of my B4 today and although its in good shape, I did discover under the center crossmemeber (the one behind the cab) 2 small (<1/8 inch) rust holes on the bottom side. on the left near where the brake/fuel lines run thru the big hole. Also lots of debris i.e. mouse stuffing, nuts and the like with rust chips. Should I weld something over the smal holes if ound sandblasting or just clean the rust and prime? How do you get all the rust out of the center support?
