Just working on doors right now, I know the Australian door is different, but same process is used, The forward track is adjustable for position and needs to make sure the front edge is guided right to match the wing window. Did you roll the window up/down with just the front run in place? Need to get glass going up/down properly before fitting the runs. I also found bottom support channels to be in poor condition, allowing the glass to hang up on the runs and tilt in operation. So I'm back to repairing lower channels and will glue them back to the glass. I have to find some new seals for the metal part the wing window seals against when closed, although that may be different to yours.
