I use guide bolts. It supports the weight of the transmission. But as you say if I the clutch disk is not lined up well you need to move the transmission back and forth and push in the clutch. The guide bolts have never caused an issue for me. In fact they really help as the take the weight of the transmission and get it very close to alignment. In my opinion the guide bolts make it easier.
