Gently tap it flat.
Then drill it out a bit to get rid of the threaded area that will hide rust.
Now I am skipping your fill method. before any filler is applied epoxy paint your metal, leave the surface rough with a bight.
Now fill with a QUALITY filler like ALLMETAL. Cheap fillers are full of talc, they shape and sand easily and absorb water- even under paint.
Times have changed- epoxy then filler.
Or lead it if you are into that.
