The cowl lights are pretty much independent of the headlights. The fact that the cowl lights work only tells you that power is getting to the headlight switch. Everything else from there on, including the headlight switch itself are still suspect.
Better to look at a wiring diagram and start testing at one end or the other of the headlight circuit to see where the power starts/stops. I'm guessing you have a multi-meter, or better yet, a circuit tester. If not, get one and start poking around.
