The disk master cylinder will pump more fluid. I'd compare the master cylinder cylinder diameters to see how much more.

I haven't ever done anything like using a disk master cylinder with cylinders, but it seems like the only problem would be decreased pedal stroke and some loss of mechanical (hydraulic?) advantage. Whether it's enough of a difference to cause a problem, depends on how different the cylinder diameters are.

There's also a difference on how much residual pressure the master cylinders hold.
