You mentioned that the cylinder was at top dead center, but it was probably on the exhaust stroke instead of the compression stroke. This would be 180 degrees off and explain why the dots were opposite instead of adjacent.
Try it again by turning the crank while placing your thumb over the spark plug hole to verify it is the compression stroke. This time top dead center should have occurred with both valves on that cylinder closed.
Also, make sure you are turning the crank in the same rotation as the starter does.
