Enough little pieces of rubber, like old tubes or Speedi-Seal, about 1/2" square. It should not extend out of the frame groove. Only enough places to hold the glass centered where it belongs. Then I run a bead of Urethane sealer around each side. DO NOT fill the slot or you will never get the frame apart. I figure I can cut the urethane beads later to loosen it. I use Vul-Chem, from the home improvement stores.

I also drill holes through the bottom of the frame at the lowest points. I know for a fact that no sealer keeps water out, only in. So I leave a drain. And pour some primer or something in there too.

I use that same system for the rear window. I feel that one of the major probs with rust is the carppy system of using setting tape, that just don't seal. The water gets in and rusts away the windshield frame, and also the cab bottom. EVERY dewy morning.

I wonder about filling the whole bottom frames with resin or JB weld or some such. Hmmm, pull in fiberglass yarn, fill with resin (epoxy?) then subsequent repairs would be to grind away the rust and sculpt bondo? Leave room to get the splice pieces in the ends. Whaddya think?
