The filter goes in the glass bowl. My screen was torn, and someone previous to me put the filter in. It's Napa P/N 3943 list price @$10.58 and it will need a flat washer to sit on as it is not a perfect fit. The previous owner had a piece of plastic between the bottom of the bowl and the bottom of the filter. That made sure the top of the filter was snug against the port. I accomplished the same with a large flat washer.
I imagine this would be unnecessary if the screen was in good condition, and an in-line filter was installed back at the fuel tank.
