How much did they mill off the head and block total? Too much and the valves will hit the head.Or maybe the pistons? Assuming you assembled the bottom correctly (How is your oil pressure?).Most bearing problems would change when you pull plug wires, Maybe pull side covers(you're probly good at that by now!),turn engine by hand til each valve is at top, see if you can raise valve a little bit more by prying? or crank by hand with a feeler gauge in place? if the valve hits,feeler will be pinched? Or maybe just mal-adjust the valves very loose, see if noise goes away?
Or did you assemble the cam thrust retainer correctly? Cam end play can make a rattle too.
