This isn't a good way to check axle alignment. The left side long axle will have a lot of sag to it by virtue of its length. Supporting it at the flange and expecting to remain straight doesn't make sense. You probably can move the spline end up and down a 1/2 inch in the housing. I would use a long bar that would span the whole housing to check if I had a bad housing.
