What you are seeing with the head and intake is supposed to be that way. As far as running rough I would look closely at the distributor. There is very little air gap for the pickup coil if your distributor is worn then you will not get a good impulse for your spark. It will act like you have a worn out set of points. Make sure your vacume advance is good and your advance weights are not rusted tight.
