When I went through the driveline angles on my flat fender, I did like Chris said. I used the rear differential as the baseline, matched the transfer case to it, then loweed the rear of the engine to bring it into tolerances. I did nothing to the front driveshaft, as I have lockouts and so the shaft doesnt turn in 2wd, and in 4wd I am going so slow it wont effect anything.
I repeat, leave the front shaft right out of the equation, it only needlessly complicates everything.
