It reads like the housing you have for your 540 may be an SAE clutch housing. You can use this chart to see if so.

On diesel engines, you're likely confusing the flywheel housing with the back of the engine. Diesel engines used in industrial applications and light-medium duty vehicles and up typically have a flywheel housing bolted on to the block. It's this flywheel housing that commonly is one of the round SAE patterns on the "open side". The IH 6.9/7.3 IDI usually has an SAE#2 flywheel housing mounted if in an IH truck(I have two of these). The Ford spec engines do not and instead use a Ford only adapter that is not a flywheel housing but is for use with the more typical gasoline engine type bellhousing that Ford chose to use.
