Hi Chris,
Tranny isnt hard to pull. Take off the shift tower. If you have an engine hoist, poke it into the door and lower it with that. or use a floor jack, but they get pretty tippy.
I would put in the rebuilt tranny and new clutch and take it for a spin. If the noise is still there then you know it wasnt coming from the tranny and clutch, but you will also have the peace of mind knowing they are good. Then do the transfer case. Do them all at once and you wont know what fixed it.
When I did the 318 conversion I had an awful growl I would have sworn was the tranny. I rebuilt the tranny, no change. I put in an NOS tranny, no change, I rebuilt the transfer case, no change. Rebuilt both differentials, no change. Turned out the driveline angles were all over the place. Corrected that and all noise and vibration went away. (well, not all noise, after all it is a Power Wagon!)
