Use some loooong bolts or studs in a couple of the bell housing holes, one on each side. 6" is plenty, 3-4" may work. Stab the input shaft, start those bolts in the mounting holes, and slide the assembly together. Makes it lots easier to keep things parallel while sliding them in.
It may all go together with one clang, which is the way the bell housing got it's name. ;)
