I understand your lack of a welder, but honestly in my opinion, welding the holes is the only way to do it right. Body filler would not work as the steel is to thina nd you would have to have a build up on each side to hopefully hold it in.
It may be best to take the sides to a 'quality welding shop' and have them weld up the holes.
