Only the 1500 came with the 3rd Gen cab in '02. All of the '03's and newer are the common rail engine. 98.5-2002 2nd Gen's were 24 valve with VP-44 injection pumps. The SO common rail engine had the 47RE trans, HO's came with a 48RE and all '04 and newer have the 48RE. No 46RE ever came behind a diesel, at least not since '94.
They all have some issues one way or another. The VP-44 and lift pumps were big ones on the 24 valve. I'm not sure on the common rail but I believe there were some injector issues. The 2nd gens also could get loose in the front end and steer poorly. There are fixes out there for all of the issues, just have to figure out what is wrong and find the right fix.
