If you go to a skeet shooting range. Almost all the "pros" shoot over and unders. They say that it is easier to track the target vs side by side.
For someone who is not into competitive skeet shooting though, I don't know it is super important. Some guys are good bird hunters with a side by side.
I have used an auto to target shoot, as well as a pump shotgun.
