Hey Mike, i'm no electrical expert, but i've been through tons of battery charging issues with my cars going in and out of storage.
One thing i learned ages ago, was that Alternators dont charge at low/idle RPMS (unless you have fancy alternator). Most will only start charging between 2500-6000 rpm (depending on the application).
But, if i were you i'd probably go through the battery grounds and make sure that you dont have a loose or broken ground wire, since that can also cause charging issues.
