You will have to take the tranny out to get the flywheel and clutch in, after the engine gets bolted to the bell housing. Easier to do all that out of chassis, then use a hoist to install it all at once.

I like to use long studs in the tranny bolt holes, to slide the tranny right into place. Allthread rod is cheap.

I install engine and bell w/ clutch, then sit on the seat, reach through the hole in the floor, grab the shift lever, lift and slide her on in. OK, at least I used to do it that way when I was young. Now a days, I use an engine hoist in through the door.

Assembly order for flatheads: Engine, bell housing, flywheel, clutch parts, throwout bearing (don't forget this!), tranny.
