I'm guessing that you have the Tekonsa controller with the 7 pin Bargman plug?

Check the ground in the plug at the trailer side to make sure that it is attached properly, it should run from there to the brakes AND the frame.
Frustrating but as everyone has stated, 99% of the time, it's the ground.
