That one incorrect bolt is causing your problem assuming all the other parts are straight. Buy a bolt the same diam. and about an inch longer than the correct one and use a tap/die set to cut it down. Pay attention to the cutting side of the die. Start with the tapered side and then reverse to get a flush cut then cut to length. Once you duplicate it, the lid will align and work properly
