Putting in gear before shift lever removal would mean it is still in gear for the re-install, when it is handy to be able to turn the shafts to align the splines to the clutch. That's the only reason I can see. Probably doesn't matter for this truck, looks like you'll have the floor pan out , so lever can stay.
