Just aim the two marks at each other. If you think you may have it wrong, try moving things one more tooth, it usually is really obvious that one tooth is waaaay of.

To test a timing chain with out disassembly, put a wrench on the crank nut, and rock the crank back and forth. You will feel the slack in the chain. One inch at the damper outside back-and-forth is about the limit.
