The right way to do it is to get the crankshaft axis, the transfer case input shaft axis, and the differential pinion axis all parallel to one another. Since the engine has the least potential for adjustment, it should be aligned parallel to the frame rails of the truck first and with an allowable amount of angle from horizontal (flywheel lower than crank pulley). Then align the transfer case parallel to the engine, then the pinion parallel to the transfer case, working from front to back. You can get the pinion and the transfer case dead on and then have trouble getting the crankshaft and transfer case aligned because you can not jack up or lower the engine far enough.
