It depends what transmission you have. The manual will say what gear it should be in to place the top cover on. Put the shifter in that gear, then look into the tranny and try to see where the forks need to be, to match the top cover. Then slowly put it in, taking care to catch the forks in the right spots. It is a pain, and sometimes takes several attempts. I went through this with an NP-540, it took a second person from below looking through the PTO cover and guiding things with a long screwdriver. The NP-435 and 420s are easier.
