The noise you here is normal for a spur gear transmission. Keeping it or switching out is a matter of personal preference. I have a spur gear and love the whine of the gears. On the other hand a syncro tranny is quiet and a lot easier to shift. I find giving the engine a good rev during double clutching really helps achieve a smooth shift.
Coversion to a syncro will require relocating one of the lower ear holes on your existing bellhousing or swapping yours out for a later housing with parallel mounting holes for an NP420 or other tranny. If you do keep it, 25% is a good amount of wear. The gears can be used, but will be a bit weaker than a full length gear. I'd try and find better gears.
