I'm not familiar with any viruses that cause all of the files in My Documents to get removed. I have to suspect that you're logged in under a different profile and not seeing the original profiles My Documents folder.
Open Windows Explorer and check all of the users under Documents and Settings-each one has its own "My Documents" folder. Open all of them to see if any have documents in them.
