I have experienced exactly what you are talking about while restoring my 1958, W200.
From what I can tell, the body on those trucks was never aligned very well at the factory when built. The truck I restored, and the parts truck I had, both had numerous misalignments from the factory. When we went to put the W200 back together, I don't believe any 2 panels matched up worth a darn. We worked many hours bending, forcing, and fitting, but never got the doors aligned perfectly with the body. I am convinced, our assembly, was way better than what the factory did back in 1958.
My advice, just do the best you can.
