On my '47 WDX I have the After Type PTO on the (correct for '47) Up To Type transmission. With the required 1/4" spacer, the PTO just touches the brake pedal bracket. To remove the PTO I must remove the transmission and PTO as a unit. On my '51 B3PW I have the original After Type transmission and PTO assembly. The PTO case almost touches the brake pedal bracket. I have never had the two PTO's side by side so I can not confirm what differences there are in their cases.

I wouldn't mind getting the correct Up To Type PTO for my '47, as long as it is in as good or better condition than the After Type that I am using. I think your problem would be solved with the correct PTO for your transmission. Maybe we can work something out. Email me.
