Yes; You may not have had the shift forks and sliding gears in the correct position when you put the tranny top on. They can also move as you try to get the top on. I have had this problem several times. Shift the tranny top into neutral then make sure that the sliding gears in the transmission are in the neutral position. You can confim this buy looking into the tranny and making sure that the gears are not engaged and test it by turning the input shaft and making sure that output shaft is not turning. If the tranny is out and on the floor you can hold the output shaft with your hand and hand turn the input shaft. The output shaft should not turn. The output shaft can turn in neutral if there is no load on it as the bearing between the input and output shaft could have enough resistance to spin the output.

You can also check to see if the shift fork are correctly installed. Again shift the tranny into neutral and compare/measure the position of the shift forks in relation to the gears and case.

Based on the fact that 3rd and 4th do not work I would suggest that the 3/4th shift fork is out of position. 1st and 2nd are on the same fork, reverse is on its own fork and 3rd and 4th are on the same fork.
