Your basic parameter that limits diesel choice is length. Senor Cavagliatto in Argentina is putting a Audi 3.4L twin turbo V6 diesel into a M37 but in North America 4 cylinder turbodiesels are the name of the game. The only alternatives are Detroit Diesel 3-53 (102HP@2800, 205 ft-lb@1800; but turbosupercharged Silver version is 180HP and 315 ft-lb) and GM6.2/6.5 V8s. The best 4 cyl choice are IMHO Perkins, Cummins and Hercules.
As far as transmission, if you want to keep the stock transfer in the stock location, a 5 speed is the limit. A typical wide ratio 4 spd with a Gear Vendors OD on the rear of the transfer case gives 6 speed ratio splits in 2WD high range. If money is no object, an Eaton-Fuller FSO-6406A 6spd (21" long), ratios = 7.05, 4.09, 2.50, 1.59, 1.00, 0.78 or even a FSO-6109A synchro 9 speed (9.45, 6.59, 490, 3.55, 2.65, 1.86, 1.34, 1.00, 0.75). With these, the transfer case would have to moved back. They weigh about 340 lbs and the 9 spd is 22.5" long, and must be ordered direct from the factory in the UK. I'd advise just an overdrive 5 spd or a plain old wide ratio 4 speed with a Gear Vendors OD.
