I never use a chemical stripper on body parts. You can never get it out of the hidden and tight places and it will come back at you after you have painted it. It will seep out and stain your paint. Also some products will embrittle your metal.

I media blast wtih fine garnet or a mix of garnet and walnut shells. Be sure to clean well after walnut shells, they leave just a little natural oils behind. A paint degreaser workd just fine. You should aways clean you bare metal anyway with a degreaser prior to painting.
In your window frame I would use a rust converter on the inner surfaces. Let it flush through the frame after you have welded any hole up. It will not run afterwards. I would also flush a rust "proof" paint through the frame prior to painting the outer surfaces.
